In a game with multiple ending or multiple way of being played. Canon mean something that happen in the True scenario.

Let's take an example: Dawn of war II Chaos Rising.

You have several character (Martellus, Jonah, Tarkus, Cyrus, Avitus, etc...) one can betray you.
The following game, Retribution, revealed the true traitor Avitus, Thus his betrayal is canon.
Since the your fate at the end is not revealed in Retribution, there is no canon ending to Chaos Rising yet.
